I would never hone an aluminum master cylinder. I wonder if debris from the homing has plugged the smaller hole? I use a small wire wheel on my Dremel tool to clean the bores on the master cylinders. The best way to bleed the brakes on motorcycles is to use a pump-type oil can. Fill the can with brake fluid, attach the hose to the open bleeder and pump the fluid up to the master cylinder.
