1981 Honda cb900c charging and cylinder problems

Im having some difficulty with fixing up my bike. Honda cb900c. when i first got the bike there was no alternator on it so i bought and installed a new alternator and stator coil along with new alternator brushes. still not charging. rectifier looks new and so does battery although now that its been on and off charging so long im not sure i did get a new battery just in case. i can jump start the bike and it will hold a solid 11v on the battery....once ive got it running the left most cylinder on the engine block feels cold to the touch when it should be warm or hot...the cylinder is getting spark to it and the plugs are brand new. curious if anyone had any suggestions as to where i should begin. im in a real bind right now and would appreciate some help. thanks!

First, if you do not have it, you can download the factory service manual from the manuals thread here (it is the same as the DOHC CB750). That should give you all the testing procedures. Since the bike had been taken apart it is hard telling what could be wrong. There could be wires crossed/disconnected the reg/rec could be bad...
As for the cylinder being cold, it sounds like the pilot jet in the carb is dirty/plugged.
