Hi,
I just "stumbled" over this site.  I'm responding to your post because I'm doing the same thing, ie, re-doing the wiring harness.  My plan is much the same, thin out the harness and  run the wires inside the frame tube and  inside the handle bars.  I've got my wiring laid out into 4 circuits; the main and then  ignition, lights, and auxiliary.  I'm currently trying to lay out the electric box and how the wires will feed in and out of it.  
The bike I'm working on is a 750f2 which has turned into a long term project.  I just hope to get it finished before I get so old that I will have to hook on a side car  to keep it upright.   I have had some engine work done, she's bored to 836, Wiseco pistons, the head has been completely reworked with new valves and even titanium retainers!  The crank has been balanced, lightened, and polished.  And, I've got a new set of CycleX super rods to go in.  If I can be any help to you, let me know.  I'm no expert Honda mechanic but I've found that I can solve most problems I've run into.  Of course some problems make me repeat the old combat engineer saying,  "There is no problem that can't be solved by the proper application of high explosives."  Then, sites like this can also be an invaluable source of assistance.   Good luck and pray for spring!  These f##%&!!! snow storms are really getting me down!
