Do not file down or sand disk brake pads!! Cheeeeessssshhhhh!!!!

It is VERY unlikely you could get them flat.

Just get a NEW set of pads and clean the parts that need cleaning.
Inspect all of the parts carefully. Make sure the disk brake piston is not cocked in its bore.
But just your question would make me not want YOU to work on anything!

You are dealing with brake parts and they are critical.
If they fail to work properly you can cause an accident and get someone killed.
