Just a guess, but the ones in the red box look like they connect to the right and left turn signals.  How about if those "extra" lines are for a fairing?

I can't comment on the green box, but I agree with TOOLS.  On my 79 CB750, there was a green wire that bolted to the frame under the seat.  That was the ground for the whole wiring harness.  Same thing with a friend's 1975 CB500: 1 green wire for ground.
