The rectifier should have nothing to do with the coils, I am pretty sure that the rectifier only converts the AC output that comes from the charging system into DC, since battery power is DC, and the regulator keeps the voltages from spiking and damaging things. So the recitifier should only affect your battery really, I am thinking because that rectifier isn't compatible with the bike it's on then the wires from the bike don't go to the exact locations they should on the rectifier, kind of like if you were to switch them all around, and because a rectifier converts AC to DC, DC is only allowed to flow in 1 direction, and if the wires are switched around then they will completely stop the flow of power because it is going in the wrong direction.
My advice, just buy a new rectifier, before you damage something way more expensive and possibly more extensive to fix. I think in the mean time you are better off running the bike either without a rectifier or with the old one still on it.
Yes the bike will run good without it, it will just die after a while because the battery isn't charging, but I have an '81 that I have been starting periodically with no regulator/rectifier on it and it runs great, just keep the battery charged up.
