I ran across that when the cam died in my chopper. My '72 and my '76 model bikes are like your bottom pic. The '78 model engine I have has the extra holes. All they do is keep the rocker shaft from rotating in the cam towers. I don't know why or when they changed it. Maybe they discovered the shafts were rotating in the towers and causing the towers to wear? Thats my guess at least.
My two early motors also don't have the thrust washer on the end of the crank like the 78 does. Even though the cams are drilled for it
