Ill tell you what my dad told me about working on, well anything. Study it, figure out how it works. Once you understand how it works remember that.  Then when your putting it back together all you have to do is put it together in a way that it works.
Why does it say paper jam when there is no paper jam? I swear to god one of these days, I just kick this piece of shit out the window.

You must replace the piston rings of you take the engine apart.
If you just hone the cylinders and put in the old piston rings it will never be 100%.

The piston ring edges and the piston groove edges get worn and can leak compression.
Piston rings may look good but have worn and conformed to the the shape of the cylinder that they were in.

Some top piston rings have a moly insert in the ring that helps to break in the piston. That gets worn away.

To expand on what Donald said. As long as, you do not hone the cylinders, or swap parts around, you can put the piston, and rings back in the same hole. I have done it several times before. just put it back the way it came out.

I have to agree with Donald...somewhat.Sorry Tools.Piston rings are not like lifters or bearings.They dont rotate in operation and will seat in to place exactly where the have run.If there HAPPENS to be an out of round cylinder than you can have oil consumption/blow by issues by the rings not being back in the exact same location on the piston.Not to say that i haven't reused rings myself.I have and only ran into this issue once.Not a real big risk/common occurrence,but it can happen.Donald is not wrong,but neither are you. Now i done got myself in the middleI wouldnt be scared to reuse them,but if budget allowed,now would definitely be the time to do rings.

I did not say Donald was wrong. He said that when the bore was honed, you needed new rings. I said that if, you did not hone the bore, and everything was good when, you took it apart. It could be reassembled with out new parts. I have done it several times before. I even know of a CB 750 that has had the top end replaced with one that has an 836cc kit from an engine with a bad bottom end. Just swapped everything over. No problems.

I'm a month behind on my mortgage.... I'm so stressed. that bike is saving my life by just keeping me busy. I work every day, make good money and am still behind on bills. I need a bail out. banks get em I should fucking get one.

IN addition to the baggies for parts, I found it useful (when I rebuilt car engines) to take pictures with my digital camera of each component that had parts which had to go back together in a certain order. I could always refer to MY pics of MY engine for a little extra help in the memory dept. lol

I often have soup from the Chinese restaurant for my lunch.  It comes in a big plastic pot with a sealable lid.  I put parts in them and label them with masking tape.

Sorry to state the obvious but there are no push rods in an engine with an overhead cam.

You will probably struggle a bit re-assembling the gear shift mechanism.  

I can't see your justification for rebuilding the engine at the moment.  If I were you, I would get it running, in a frame and do a compression test and see if it goes through the gears properly before you commit yourself to more expense.  The minute you start dismantling it you are committing to some cost at least - best part of $100 for a gasket and seal kit.

I am doing everything else before I do the engine. That way I can have complete focus on it.
I got the forks done. Now I need to buy parts I'm replacing, and start putting things back together.
I am going to throw the engine in a tire and set it up to run it. then the compression test.. see what if anything has to be worked out. But I would like to completely rebuild it while it's already off the frame. then it'll be like a new bike come spring. I just had my computer fixed. 300 bucks set back. But was able to get the Adobe CS5.5 suite installed. and the newest OS for mac. thats why I havent been on in a while.
