It doesn't go away when I pull in the clutch, and the carbs were sync'd about a month and a half ago.
I just adjusted the cam chain tensioner according to the FSM and it made no difference.
UPDATE: the rattle is being caused by a the #3 header not seating properly. I still have to remove the header and install new crush washers to fix it. There may be an issue with the bendable c-clamps that keep the finned flanges on as well.
Sounds like a chain to me, may be the cam chain. They do gum up/break (the tensioner).

Sorry.What I meant earlier is did the noise just start,and I'm pretty sure this is a new issue you have. Since it has been running fine I seriously doubt you need to look into a whole new engine.
Have you run it since you had the valve cover off last?
A loose cam chain is usually noisiest at idle,not when you rev it.
More than likely something is out of adjustment.I wouldn't worry about it too much.
Shiney, I have been running it since I had the valve cover off and had no issues for a while. The noise just started.
I pulled the valve cover off again and I don't think I have a cam chain issue (phew!). The chains all seem tight. They do move a bit when I push on them with my finger, but only about 1/16th of inch. Note that I can't get a ton of purchase on them because of awkward angles, but I'm assuming that if my tensioner let go they would be super loose and it would be obvious. Let me know if I'm wrong.
With that eliminated I started to think about what else it could be. A piston ring going bad? I will try a compression test while I have the gas tank off and hopefully that will tell me something.
I also thought that there is a good chance that I wasn't able to fish out all of the aluminum bits that broke off when this happened (I thought I got them all - fixed it with a helicoil):
If there are aluminum chunks floating around, could they cause this sort of noise?
A piston ring wont rattle,so no worries there. A skirt off the piston will ler it rock in the bore,but I seriously doubt that is it. Aluminum bits dont rattle ,either. If some aluminum bits got lodged somewhere and stopped oil flow to something that could cause a ratlle,but the bits themselves will just float around until they either get chewed up or lodge somewhere.
I'd probably just feel around on the top end and see if I could find something loose. Maybe a rocker arm has gotten loose? I know you have checked your valve clearance recently,but something might have failed,not just come out of adjustment. See if all the rockers are tight on the shafts or if any of them wiggle.I say all that,but I dont even see rockers in that pic. DOHC's have rocker?
If you haven't done a valve adjustment recently, I'd move to that as a possible cause. Valves make a ticking noise, which gets noticeably louder when loose. So I would say check that, and run it and see if it goes away.

Checked the valve clearances, and there is one that is at 0.08 in. Spec is between 0.04 in and 0.06 in.
So... where do you guys get your shims? I'll be calling the Honda dealership tomorrow, and will probably drive to sirius iconic (http://www.siriusconinc.com/) to grab a camshaft lifting tool.
I got mine from the Yamaha dealership. I went in, showed 'em what I had, and they got one that was the proper size.
